С событий, произошедших на Shadow Moses, прошло два года. Наш герой, известный нам как Солид Снейк со своим саратником Отаконом или Халом Еммириком становятся членами организации под названием «Philanthropy», чтобы бороться с эпидемией покупки и построки Metal Gear по всему миру. Здесь, на реке Гудзон, они проверяют те секретные данные о перевозке на танкере новой модели Metal Gear. На начальном этапе проникновения вооруженный отряд русских захватывает тот самый танкер, где Снейк ищет прототип того самого нового Metal Gear. В начале, казалось бы, все идет как нельзя лучше мы попали на танкер, узнали, что руководит всем этим праздником Сергей Гурлукович, побеждаем его дочь Ольгу, после чего мы пробираемся в трюм, где фотографируем шагающий танк и узнаем его назначение. Называется эта игрушка Metal Gear Rey и склепали его для борьбы с другими Metal Gearами. И тут появляется Revolver Ocelot убивает Гурлуковича и показывает пересаженную от Liquidа руку. В этот момент в Ocelotа вселяется Liquid и говорить Снеку, дескать ты скоро состаришься и умрешь. Удивительно, что это и является одна из многих отсылок на 4 часть Metal Gear Solid. После чело Ocelot, нет Liquid… Или Ocelot… или… Вот! Точно OceLiquid садится в Metal Gear и топит вместе со Снейком этот самый танкер.2009 год. На месте потопленного танкера с нефтяными отходами построен огромный очистительный комплекс под названием «Big Shell». Его захватывает отряд именующий себя «Sons of Libetry», а виновником этого торжества является никто иной как Солид Снейк (вот это поворот). Кстати, который для всего мира утонул вместе с танкером. В заложников у террористов почти весь персонал комплекса, что составляет порядка 30 человек и что еще не мало важно, среди них и сам президент США, в замен жизней заложников требуется 30 миллиардов долларов. На операцию назначен новый член отряда FoxHound Джек, позже получивший позывной Райден. Он из нового поколения солдат, что значит, что весь его опты заключается только в Виртуальных тренировках. Его задачей является спасти заложников в целом и президента в частности, недопустить повреждения очистительного комплекса, дабы не произошло экологической катастрофы. Командует операцией уже известный нам полковник Кемпбел, а группа поддержки состоит из одного человека – аналитика Роуз. В одно время с Райденом высаживается группа морских котиков, в живых из которой остается только взрывотехник Питер Стилман и некто Ирокез Плискин.
